"It has been good enough to play on, but it needs sorting out," he told the club's official website.
"It never really healed sufficiently and I've been putting off the operation since December.
"It has been a difficult year but I'm looking forward to my next goal, in the Premiership."
Mooney finished the season as Blues top scorer with 15 goals.
